Well the problem with the K&N is there is a metal flap in the air pipe that will actually ristrict the air flow.

Yeah I have never herd any problems related with the injen intake system as well.

.....I guess to maybe help find out more where the problem is on your own you could try to do one part at a time to see if it is in fact the intercooler piping or the intake system screwing with your spool if you haven't already...but it does sound kinda odd still that these parts when installed correctly would cause boost issues; though you may want to bring it into a shop who knows are cars and see if they can see anything that maybe causing the issues as it is hard to trouble shoot something such as this over the net.
