Wow i'm suprise how clean the block is. it almost looks like it just came out of a machine shop, maybe they just welded the 3rd piston in place on the cylinder wall?? Try just taking the spark plug out in cyl #3 and just run it on 3 cylinders, maybe it won't have that miss anymore??
16/1 is a perfect a/f ration for biodiesel. Should run fine on 3 cylinders.
Im impressed after you grinded the fip off the oil pan, that you remembered to re write the clearance specs on the block so you wouldn't forget.. NOW THATS THINKING..
